I'm pretty sure that if you have installed the fedora-ds packages, doing 
a "yum upgrade" will replace them with the 389 packages.  All of the 389 
packages are designed to both Provides: and Obsoletes: their fedora ds 
counterparts.

Yes.  Everything should be using 389 instead of fedora ds.
