Does it have to run in a GUI?  Having done a similar thing once, I recommend 
testdisk.  It should run fine from within a terminal, but it's not a GUI 
program.  It also exists for Windows.  It should be included on most rescue 
CDs, but if not, a simple "apt-get -q install testdisk" from the Ubuntu live 
CD should work.  Your situation reminds me of the time I accidentally typed 
mkfs instead of fsck and had to use photorec (also part of testdisk and not 
limited to photos) to recover my files.  What a mess!
