[Container-tools] custom certs not persisting across restarts in CDK 3.1

Hello,

When installing custom certificates on the CDK (v3.1), they appear to be
removed when performing minishift stop and then minishift start.

Is there something on startup that resets the certs? They are quite
literally disappearing as if no action was taken to install them in the
first place and it's a brand new instance.
