Ok, so basically the following should work?
* generate a single CD with pungi (containing only FC6 stuff)
* extract the generated CD to <top>/cd1/
* generate a 2nd tree with app RPMS in <top>/cd2/ (who generates .discinfo?)
* rerun createrepo on the <top> tree with --split option resulting in
new repodata being generated in CD1.
* create new isos of cd1 and cd2

It's probably a bit of a 'hack' though :)
