What, you don't filter them out?

Here's a suggestion:
 1 Run  /usr/sbin/tripwire --init &> /tmp/tw.out
 2 Edit twpol.txt and remove inexistent files alerted on /tmp/tw.out

 3 Run /usr/sbin/tripwire --init again (and repeat 2 if you forgot
something)
