Have you tried a recent version of synaptic?  It has received a large
amount of UI polish in the past couple of months.  In particular,
update/upgrade/dist-upgrade have been replaced by refresh/apply. 
Searching, progress indicators, and context menu are greatly improved
too.  I'd love to see a comparable tool for YUM.
