What do you mean by "pull all the configuration for app x"?

If you mean tell me what is the configuration, try either of the
following:
  gconftool-2 -R '/apps/gnotime'
  gconftool-2 --dump '/apps/gnotime'

If you mean, get rid of your customizations, try:
  gconftool-2 --recursive-unset '/apps/gnotime'
