I like waf: http://code.google.com/p/waf/ So far been using it in a few (small, but nontrivial) projects and I'm relatively happy with it. The main disadvantage is that because configure runs so quickly, and parallel make actually works, you have less time to switch and check your email while waiting for a project to build.
