I just used the new pre-extras apt mirror at download.fedora.us to do
an upgrade and for some reason when it upgraded apt, it wanted to
removed synaptic!

$ apt-get install -s apt
Reading Package Lists... Done
Building Dependency Tree... Done
The following packages will be upgraded
   apt (0.5.15cnc6-11 => 0.5.15cnc6-12.r362)
The following packages will be REMOVED:
   synaptic (0:0.51-1)
1 upgraded, 0 newly installed, 1 removed and 3 not upgraded.
Remv synaptic (0:0.51-1 Fedora Extras:3/stable)
Inst apt [0:0.5.15cnc6-11] (0:0.5.15cnc6-12.r362 Fedora
Extras:3/stable)
Conf apt (0:0.5.15cnc6-12.r362 Fedora Extras:3/stable)

There was no explicit conflicts or obsoletes for apt:

$ rpm -q --conflicts --obsoletes apt
(none)(none)

So after upgrading apt (and removing synaptic), I tried re-installing
synaptic and it appears that synaptic needs to be rebuilt against the
new apt:

$ apt-get install synaptic
Reading Package Lists... Done
Building Dependency Tree... Done
Some packages could not be installed. This may mean that you have
requested an impossible situation or if you are using the unstable
distribution that some required packages have not yet been created
or been moved out of Incoming.

Since you only requested a single operation it is extremely likely
that
the package is simply not installable and a bug report against
that package should be filed.
The following information may help to resolve the situation:

The following packages have unmet dependencies:
  synaptic: Depends: libapt-pkg-libc6.3-6.so.0
E: Broken packages
