I had the same problem with my mail setup and it turned out that when 
replicating with the mailserver the mails were not deleted from the 
server, consequently the inbox went full.
Even though I had set my system to delete mail from the server when 
removed from local inbox this did not happen when they were moved by a 
message filter.  I then found that the filter had seperate box that 
needed to ticked in order to delete filtered mail.
By the way, I am using Thunderbird 0.6.
