Your mouse is probably working fine, the trouble may be coming from 
/etc/X11/XF86Config.  In the ServerLayout section there's some stuff about 
AlwaysCore and CorePointer with reference to your PS/2 and/or USB mice, I 
would fiddle about with that (since I don't really understand it :-) but I 
have had this kind of trouble from it before).  Possibly removing your USB 
support (why do you want to do that now?) screws up the XF86 pointer init 
somehow.

Also have a look in /var/log/XFree86.0.log to see what it has to say about 
pointer init.
