As long as you did not safe your modified iptables ruleset you could run
"service iptables restart" and the saved set is loaded from
/etc/sysconfig/iptables. If you already saved your modifications you
will have to edit that file.

Maybe with posting your iptables rules, especially those not working, an
answer would be more specific.
