GNOME menus a mess

The good news: now most .desktop items appear in the GNOME menu.
The bad news: They don't necessarily appear at the correct location.
Especially the Preferences and System Settings menus contain a lot of
submenus apparently merged in from /usr/share/gnome/apps and
/etc/X11/applnk directories. For example I have
/usr/share/gnome/apps/Astro/xephem.desktop appear in the Astro submenu
in Preferences! (It also appears in the root menu however) Is there a
bug the /etc/xdg/menus files...?
