Linux can work any way you put it to. I have like 1 HD w multiple
partitions and I have linux on 3 of them.

You can have the MBR on any of those 2 HDs and depending on how you
format/place your MBR (whether you use Windows Bootmanager or Linux's
GRUB or... you can achieve diff things.) 

More info is necessary.

eg: In My case
Windows Boot manager
XP -> boots into windows
Linux -> boots into GRUB which presents me with multiple partitions of
Linux
