I would also check in the BIOS if ECC checking is happening in the RAM
and/or the CPU cache.  High end servers tend to have this enabled to
prevent errors in memory, but can lead to a slow down.

I am not saying this is the cause just something to investigate, I would
suspect that it is something to do with the transfer from memory to CPU
that is causing a slow down.
