It checks both locations, hence the warning you've seen.
Adding a *.repo file to the /etc/yum.repos.d/ directory is much easier
than adding a section to /etc/yum.conf, and I mean "a package adding a
repository definition file automatically" and not "you editing yum.conf".
Even within /etc/yum.repos.d/ you could use a single file if you insist on
doing that. ;)
