gnome-font-properties ("Font Preferences") stores its settings in gconf
(along with the rest of the gnome stuff).  gnome enforces those
settings.  (well, a combination of gnome-settings-daemon and metacity
and nautilus.)  ~/.fonts.conf is used by freetype to do much more
advanced configuration, as well as the things Font Preferences does, in
the absense of anything else (like Gnome).  Gnome overrides it.
