If the symptom is associated with pauses in mouse movement too, you
might want to look in your /var/log/messages and see if the problem is
loss and re-acquisition of the mouse at the USB level.

I have also seen this behaviour on some laptops provoked by the battery
monitoring applet going out and talking to the battery.
