This is due to the way system-config-printer creates configuration for
CUPS. The file isn't overwritten as such, just modified -- but any
changes you've made to queues which are controlled by
system-config-printer will get lost.
This behaviour is one of the main reasons system-config-printer was
re-architected for Fedora Core 6.
