You are running into https://fedorahosted.org/freeipa/ticket/2886

This is fixed in freeIPA 3.2.

Basically 999 was the "magic" number that IPA used to know when to 
generate an ID value (as opposed to using one requested by the user).

I don't believe there is a workaround for this.
