Hmm, Your story has changed. At first you wanted to
protect the swap files from corruption but now you say you want
to protect your windows users from corruption. 
I want say another word about that.

To Stop the server:
Su into the root account with
su -
and enter 
shutdown -h now
then when the console says power down, pull the plug.

Before shutting down a thin client enter the ongoing
debate about the damage done to copper traces on
motherboards and power supplies by thermal cycling 
vs. the power saved and don't forget to add in the
time wasted waiting for a machine to come back up.   

You are right about the need for shutting the thin 
client gracefully. It is a rough edge.
