There should be a file, something like ~/.mozilla/bookmarks.html, although it might be tucked away in something like ~/.mozilla/profiles/default/bookmarks.html (sorry, I'm not in Linux right now or I would check it for you).

This file may not be present until the first time mozilla is run (I'm not sure about that).  If you are editing this file by hand, make sure mozilla is not running because none of your changes will take effect.  Mozilla seems to rewrite that file every time you close the program.
