This sounds like they can't access their home directories.
How do you handle the uids between the different machines - do
you use LDAP, NIS, copied passwd files or what, and could that
have broken when you upgraded the machine serving /home?  The
uid numbers must match for each login between the machine
serving and mounting the NFS /homes.  If you allow root to
log in from a terminal, does that work everywhere?  If that
isn't the problem and you just can't access the icons and
launchers, what happens if you start nautilus by hand (open
an xterm and type 'nautilus').
