You want the "browser mode" preference in Desktop, Preferences, File 
Management, Behavior, Always open in browser windows.

This should set it as the default:
gconftool-2 --direct --config-source \
xml:readwrite:/etc/gconf/gconf.xml.defaults --type bool --set \
/apps/nautilus/preferences/always_use_browser false
