Is this on a per-terminal or a per-user basis? Since this you are upgrading
several major versions, I would not be shocked if some users have custom
desktop settings that cause them problems.

First thing I would do is drop the server down to single user mode (open
up a terminal and type "telinit 1") - NOTE: this will boot EVERYONE
off the server. From the shell, cd to /tmp/ and clean it out, make sure
you remove all of the ".*" files as well. Reboot when you are done.

If you are still having problems, have the user select the 
"Reset your desktop" session when they are logging in. This will delete
all of their custom desktop settings and install the defaults...
