Let me see if I understand this correctly. 
When I create an smbldap user (user-x), user-x has no Gnome config file.
When I login to user-x via a K12LTSP6 thin client, it creates a Gnome config file.
When I login to user-x via an Ubuntu fat client, it uses the local Gnome config file (which may be different from the one in user-x's home directory.
Is this how it works?

I will check the Gnome versions tomorrow. I will also test with a brand new user.

In order to get around this problem in one of our schools, we just
upgraded all the fat clients and the terminal servers to the same
release of Ubuntu, and then left them alone. That took care of the
issues we had been having with broken desktop configurations.

What happens if you log in for the first time, as a brand new user, on
a thin client? Then go log into a fat client -- how does that work?
