I have one machine I have downloaded MySQL from mysql.com and the other 
I use the MySQL from the CDs. They both seem to work. There are a few 
feature in MySQL 4.1 that I like, but you should run into no problems 
running either.

I seem to remember reading somewhere that there is some kind of legal 
issue with Red Hat providing the latest release of MySQL. Please don't 
take that as being an established fact, because I have been know to be 
wrong about things I "seem to remember". :-)
