I didn't have any problems at all with this (upgrading FC-4 to FC-5).
In any case, if you had a problem, why spend a week trying to recover?
Why didn't you do a fresh install _after_ the upgrade failed?
[You get two chances with an upgrade.]

I do agree that I would not try to upgrade from FC-3 to FC-6.
